I can't say this is the "best way" but it's the way I've done it since 1971. I have a tools similar to this http://www.ebay.com/itm/MOTORCYCLE-C...a47c33&vxp=mtr. I do it at least once a year, but I keep the bike under cover and generally don't ride it if it's raining - and it's dry much of the year here in CA so the cables don't generally have issues. If you thrash your bike in the mud and/or ride a lot in the rain, or wash the bike a lot, do it more often. You really can't overlube the cables.

and here is how it's done:

I use one of those cable luber things too. Not the easiest thing to use, but it does work great. Lube your cables up as much as you want to. I probably do mine every oil change.
If you can't find it, grind it

The OEM cables are not lined with nylon?

All I do is pull the cable off of the levers then shoot some liquid graphite down them and work it back and forth.
