Back story:

Just bought a used head from a member, and when it arrived it seemed pretty weird that it had been packaged up with one head bolt in it still...

Well it turns out that the head bolt was "stuck" and would not come out all the way, due to exhaust side rocker arm shaft that is protruding into the head bolt hole.

Don't have time to mess around with trying to send this thing back to the guy, whatever, i just need my bike to be running like... a week ago so that i can stop walking and bumming rides when the wife is gone and can't tote me around.

The "stuck" bolt came out, with some light persuasion. It messed up the threads on the bolt, the threads scored the end of the rocker arm shaft a little bit, and it scraped a little aluminum out just for fun.

Everything appears OK -- the head did not get damaged really while removing the bolt and it should all work fine. but that leads to the actual question.

The actual questions:

What should I do about the protruding rocker arm shaft? Why is it not fully seated? Did it just walk out on its own? What damage might this have done inside the head? etc.

But really the million dollar question in my mind is this:

Can I just hit it with a hammer and punch to seat it the rest of the way, and get on with my life????

The manual just says "install the rocker arm shaft" -- I can't push the thing in with my fingers, so does it just need some force and maybe it will seat the rest of the way?

Why does the intake rocker shaft have a retainer (built into cam collar retainer), but the exhaust side does not? I have almost 200bux worth of proof that it would be a good idea to have a retainer on both rocker shafts.

help....

Turn it with a screw driver out of the way it has a flat side.

That is the intake rocker shaft, it is clearanced on one side for the bolt. No problems with that one of course!

The exhaust rocker shaft is the issue... the end of it with the threaded hole that you would use to pull it, is sticking into the hole for the head bolt. Sorry no pics right now, have terrible luck trying to upload pics from my phone

Unless anyone thinks it is a bad idea, I am going to apply force via a hammer to see if it will seat fully.

To answer my own question about the retainer not existing on the exhaust side: I guess yamaha thought the head bolt would make a decent retainer (and it does!)

Yeah, I had the same issue. Yamaha apparently thought the headbolt made a good enough retainer and it does, but the rocker shaft must tend to 'walk' back a bit sometimes. Mine stripped the headbolt a bit too until I figured out what was going on and tapped it back a back a little:
